Sometimes you get a phantom Rune. It happens to me at times when I move a rune and a phantom one appears where I moved it from. It can not be moved. Some times it goes away if I exit back to Aerie City but at other times I have to refresh. Since you said that you had taken inventory this is probably not what happened to you but I thought that it was worth mentioning.
