Before you physically take the rune sell them instead, however, what I would do if I had excessive fragments is buy 3 divine runes in case (1 in a chance of a 1000000) tynon release 3rd sub any time soon.
Then, what I would do is buy as many runes that have a cost of 20 fragments and merge them all into those divine runes you preparing for your 3rd sub, otherwise, merge them into other runes you're building up*

Note* 1: There have been cases where taking yellow runes and clicking the combine all that it takes your leveled up rune/main rune and merges it into a lower level rune. To avoid this from happening please make sure when buying yellow runes for 20 fragments that you don't merge them together before combining all with the main rune you're building (Yes, I will also be fussed if I lose my lvl 11 advantage )

Note* 2: You may be better off buying runes at a cost of 5 fragments aka purple runes and combining all into your main yellow rune. You will completely avoid having any chance whatsoever of losing your yellow rune to a purple rune. Also, you will maybe (haven't tested) be able to pull in more experience for your main yellow rune by combining 4 purple runes compared to combining 1 yellow rune with your main rune
I never do a combine all when there are two yellow runes in the mix. Was burned once. What you do is to manually drag the rune you want to keep to the other rune and then pay close attention to the confirmation message. If it would go the wrong way then but the one toy do not want on a hero and build up the one you do want using combine all. Check the level of the one you do not want and when the one you want passes that level then it will work. Using Combine all is quirky. If you do what to use it, then put the rune that you want to keep on the upper left corner. The combine all actually does it one at a time from left to right top to bottom. Just make sure that the first rune is a higher level (experience) that the 2nd one and it should work OK since all the other runes 'right out of the box. will always be at a lower level, assuming that the first one is a Gold, of course.

Another thing is that the 3 'super golds' will always absorb any of the regular Gold Runes, no matter what their level, and there will be no loss in level.
