Random Rune Disappearance

I play on a few servers and this is the first time I've had an issue with runes that I have had disappearing. I had 4 runes on my Dawnbringer, and on the day of the last patch where the sailing change was initiated, I sailed on server 34(Forge of Hephaestus) on Ellyia with Veration. It caused Veration to be one of the heroes in my formation, taking out Dawnbringer. The four runes that were on Dawnbringer disappeared and I cannot get them back.
